You cannot get banned simply by just using Cheat Engine. Actually, m4tt still bans cheaters from the leaderboards. It was probably just more convenient to make it drop the run in both cases, or they never really thought of someone speeding up the game to make it harder. The game has a built-in anti-cheat mechanism to determine whether your run was played in real-time, pretty much what you described earlier.
